So I reread Toy Story.
Lolita reminds her sister: "You're only half-Ship, on Mother's side."
Of course I understand that this is, amongst other things, a joke about the Doctor being half-human in the 1996 telefilm. But what about those other things?
Lolita appears to be part-Yssgaroth, and she and her sister are said to be twins, so I suppose the easy answer is in the title. The TARDIS seldom seems all that vampiric, though. One can imagine Mother splicing herself together with biodata from different "fathers" to see how the resulting ships would turn out.
So who do we think the TARDIS's "dad" is?

I suppose if you go down the idea the the Great Houses regenerative abilities are from the Yssgaroth you could argue that the same could be said about all of their Timeships?

What we know for sure is that at somepoint Lolita was modified with Yssgarotth biodata, (though by who and why is up is the air and hopefully stays that way). There's a possibility she might have shared some of the enhancements with the Ship but as an early entreaty to win her over but: a.Lolita's personality, (unlikely to share/give up any perceived advantage). b.The Ship's stated desire to become a mother, (indicating she is still factory standard baring the Doctor's modifications) both contradicts this. It also undercuts Compassion's miraculous nature and resulting mythologisation because if all was needed was a little Yssgaroth biodata then the Timelords,(especially House Xianthellipse) would have of figured it out. There's also the matter of whether, "Mother", (The Matrix) is actually real, (and thus really Rassilon and the other Matrix Lords) or delusional self justification.
Personally I'd say Lolita was just having a go at the Ship identifying so closely with her pilot, (The Doctor) who claimed to be half human for a while. For someone with an: egotistical, pretend aristocratic yet insecure nature, (think upper middle class), "Halfbreed" is a satisfying ego boosting derogatory to throw around. There is no, "Dad" as the Book clearly states that biodata manipulation is analogous to genetic modification and any inherited traits would simply be successful design features carried on from the type 1 to 44' .T.T. capsules. If they were both Type 45's they would be, "twins" in that respect.

The "TARDIS seeds" were stolen from the Archons in the Dark Times, before the Anchoring of the Thread (SHORT: The Nameless City) (I canon welded this idea so far as to have the other's name be Mimir)
